3D DICOM Registration

Dear all,

I need to register a CT DICOM image sequence onto a 3D numerical phantom(which means onto another DICOM image sequence). the registration should be a non-rigid(free form) registration.
how do you advise me to begin, and which reference codes should I look at.
P.S: the real CT sequence is just a part of the patient (the abdomen) on the contrary the phantom is a whole body phantom.

It may be helpful to review the Elastix Model Zoo for a case similar to yours, then apply it with the itk-elastix package.
